Objectives of the Training:
Introduction to Metagenomics:
- Understand the basics of metagenomics and its applications.
- Differentiate between 16S rRNA gene sequencing and shotgun metagenomics approaches.
Principles of Illumina Sequencing:
- Learn the underlying principles of Illumina SBS technology.
- Understand the sequencing workflow, including library preparation, sequencing, and data analysis.
Project Design & Considerations
- Learn best practices for sample collection, preservation, extraction and storage.
- Biological replicates, technical replicates, and controls
Library Preparation:
- Gain hands-on experience with library preparation protocols for Illumina sequencing.
- Learn about DNA fragmentation, library indexing, and PCR amplification steps
- Library QC
Sequencing Run Setup/Monitoring
- Pooling of libraries
- Sequencing considerations: read length, read coverage/ depth, sample complexity,
- Run monitoring/QC
Data Analysis Pipeline:
- Explore bioinformatics tools and software commonly used for metagenomic data analysis (BaseSpace Sequence Hub)
- Learn how to interpret and visualize metagenomics data.
Troubleshooting
- Learn strategies for troubleshooting issues related to sample preparation, sequencing, and data analysis.
